English: Example of a simulation run. Each dot denotes a polymerase moving along the gene: elongating = red dot, and stochastically pausing = dot becomes green. When the polymerase terminates and the transcript still remains on the transcription site, the dot becomes yellow. The bleached polymerase becomes blue. The x-axis = gene length of E3; in the y-axis each line represents a gene within the transcription site. Top: a single gene view. Bottom: an array of 1,000 genes running in parallel. The last frame contains a graph showing the MS2 intensity measured from the simulation. |
