Frederick II does not appear to have used an equestrian seal, the main source of information on coats of arms in the early 13th century, nor does he use any coat of arms on his coins or seals. The assumption that he used the three lions of the Staufer coat of arms is based, apparently, on the equestrian seal of his son, Henry.
